Does it only happen with chapters or with other tracks as well ? Audio, subs and video extract OK ?
For me this problem is ONLY with chapters (chaptermarks).
Everything else is working very fine for me, only chapters are problematic.
They never worked for me with MKVCleaver.
All other tracks are OK after extracting.
It looks like MKVCleaver first only extract chapters from ALL files and then starts to demux all other streams from each file.
I would need the following info to recreate the problem:
1. Are you extracting to a single folder or to the file’s source folder ?
2. Can you please describe what you are doing in MKVCleaver. What options you changed and what boxes are checked.
3. Are you using custom filenames in MKVCleaver or default one ? Did you click Custom button and add custom name format there ?
4. Are the files that you are extracting all named differently or the same ?
It appears only with custom filenames, EVEN if they are unique (with embedded filenames).
I made a small video to show you:

Thanks for the video. I will look into it.
Thanks for fixing it !!
